The process requires the parallel running of an image segmentation pipeline on multiple images at once. A batch script is created in the CellProfiler GUI, then transferred to the cluster to process all the images. Though each individual image is small, the process generates many images: for example one high-throughput experiment could generate around 100GB-200GB of images.
